Very often programs appear hidden, dissapared or transparent and need to hove on it

Hi, i noticed while using a lot of programs , like filezilla, putty and any other show empty options, like it wass transparent or dessapeared.  Very  very often programs appear hidden, dissapared or transparent and need to hove on it

Any idea what could be?
