FOS fabric version support for ECC6 vs. ECC6.1
I read that minmal FOS support for 6.1 is FOS 5.3.1 for SMI-support. It seems switch reporting still uses the FCC agent but leverages SMI-s
What are the pitfalls at being levelset for the FOS for ECC6.0 and upgrading to 6.1 without being at FOS 5.3.1 levels on FW?

For CC 6.0, a wide range of FOS versions are supported including the ones you mentioned in your previous post (however, 5.5.0d is only supported on certain switch models - best to check the latest Support Matrix on Powerlink). These FOS versions leverage FAL for full switch management (SMI-S is limited to discovery only, no active management).
CC 6.1 is currently limited to FOS versions 5.3.1 and 6.0.0c for full switch management via SMI-S (these are the only versions that Brocade currently support for SMI-S; there is no FAL support in CC 6.1 ). Obviously, it would be a good idea to have your switch environment at one of these versions before upgrading to CC 6.1. Brocade will be qualifying further FOS 6.x versions in the coming months.

The 6.1 FCC agent uses SMI-S and the older versions of FOS don't support it.

Discovery and active management in CC 6.1 is only available with Fabric OS levels 5.3.1 and 6.0.0c (qualified in Aug '08 Support Matrix, A04).
ControlCenter v6.0: Discovery Support via SMI-S only, only FAL support for active management. FOS 5.3.1 support is for CC 6.0 and ControlCenter 6.1 (FOS 5.3.1 provides support for FAL and SMI-S).

what FOS is needed for FAL/SMI-S
We currently are running 5.3.0c/5.05d/5.2.0a
If we have to redo a FOS upgrade as a result of this answer. Maybe it is better to just upgrade all switches to FOS 5.3.1 or 6.0 and install ECC 6.1.
What are your thoughts?

That being said, you can stay with the existing FOS versions, or upgrade to 5.3.1 to position yourself for a CC v6.1 upgrade when you are ready.
