I think it's a matter of taste. The hardware is ok for all vendors, the GUI software for Cisco (Fabric Manager) has a lot of issues and most people I know stopped using it. I've never had issues with the Brocade GUI.
Brocade is generally line rate, which means that ports don't share bandwidth with other ports, while Cisco uses oversubscription a lot. But that depends on the model. The edge switches are line rate, while the bigger MDS92xx and 95xx have "host optimized" blades, which means that the bandwidth of the blade is less than the number of ports times their individual speed rate.
For small fabrics both brands work just fine, which is nice if for example you also use Cisco for your LAN infrastructure, but in larger fabrics with a lot of layer 3 traffic and portchannels I personally prefer Brocade.
But having said that: that MY oppinion.
